SCCM/MECM to Intune Migration

As the fast pace of hybrid work life is changing how and where we work, companies are moving towards Intune for application deployment, which is included in most M365 business subscriptions.

Some companies will already have existing SCCM/MECM, or as it has now been rebranded – since version 2303 – Microsoft Configuration Manager (MCM) infrastructure in place. Before applications which were deployed using SCCM/MECM/MCM can be ported over to Intune they would in general need to be:

  • Discovered – to see what applications are currently live and deployed to users in MCM. Some rationalisation can also be done at this point to eliminate any applications which have the same functionality.
  • Validated/Tested –  in the current operating system (OS). Check whether the application is current enough to be migrated over or if a newer version needs to be deployed.
  • Migrate the current package or a newer version of the package into an Intune package.

Key Considerations When Migrating from SCCM/MECM to Intune:

  1. Inventory & Rationalisation
    Audit your existing applications in SCCM. Identify which are still relevant, what needs repackaging, and eliminate redundant apps.

  2. Repackage & Test
    Convert legacy formats (e.g., MSI, App-V) to MSIX, Win32, or LOB apps depending on compatibility. Use tools like the Microsoft Win32 Content Prep Tool.

  3. Co-Management Setup
    Enable co-management to allow gradual migration of workloads like application deployment from SCCM to Intune.

  4. Deployment Strategy
    Plan phased rollouts—target test users first, then proceed department by department or location-wise.

  5. User Communication & Training
    Ensure your users know what’s changing and how they’ll receive applications going forward.

  6. Monitoring & Feedback Loop
    Use Intune reporting and analytics tools to monitor deployments, gather feedback, and refine the approach.
